Based on his interaction with Doggett in "Per Manum" it's safe to presume that Joe had worked with Doggett before in the Criminal Investigations Division at FBI Headquarters in Washington, D.C. In "Per Manum" he looked up information on Duffy Haskell to help Doggett proceed in his investigation of the man.

Scully was officially assigned as Doggett's partner in 2000. The two of them worked well together and had a better arrest percentage in the time they were partners than she and Mulder ever did in their seven years working together. In 2001 Scully stopped field investigations and began teaching forensic pathology at the FBI Academy, she continued to help Doggett and Reyes with X-Files cases when Doggett called upon her when they needed her expertise.

Skinner oversaw the X-Files division while Doggett, Scully, and Reyes were assigned to the division. At times he has helped Doggett with cases when Agent Scully was not available due to complications with her pregnancy.

Recently promoted from Assistant Director to Deputy Director in 2000, Kersh assigned Doggett to the X-Files Division to lighten the competition for the Directorship. Kersh was never considered a friend to the X-Files, but in 2002 when Mulder was put on trial in military court for the murder of Knowle Rohrer, Kersh came around and defended Mulder and helped Doggett and Skinner break him out of prison before he could be put to death as per his sentence.

Abducted by aliens in 2000, Mulder didn't meet Doggett until after he was brought back from the grave (after being six feet under for three months). At first there was much tension between Mulder and Doggett, but once Mulder came to trust Doggett, he handed over the responsibility of the X-Files to him. The two men probably will never see eye-to-eye, but at least they came to respect one anther in their own way.

The former lover and current love interest for Agent Reyes, Brad Follmer never really directly interacted with Doggett on the series until Monica Reyes came to him asking about his involvement with mobsters that may have been bribing him to cover up crimes. Though receiving bribes from Nicholas Rigali (the man who murdered Doggett's son), Brad was not aware that Rigali was involved in Luke's murder. Ending his own career, Brad did the only thing he could to end his deal with Rigali in 2002, and shot the man in cold blood outside a bar, thus preventing Doggett from ruining his life and career by doing the same thing. It is quite possible that Brad was entered into Witness Protection after the killing due to the fact that it would not be safe for him to spend time in prison where friends of Rigali's mob family may wish harm or death upon him.

Agent Reyes was the head investigator for Luke Doggett's disappearance and murder in 1993. The case was left unsolved for many years, and this haunted her. She constantly brought up Luke's case with Doggett despite his wish that she leave the past in the past. Doggett brought Monica up from New Orleans in 2001 to help with the Mulder case. Later that year she returned to D.C. and asked Mulder to help her look into Luke's case because she saw something that she believed linked a case in New Orleans to Luke's case back in 1993. Despite not exactly getting along with Doggett, and their professional differences, Monica was assigned to the X-Files Division in 2001 when Doggett opened a case involving Deputy Director Kersh.

Leyla was assigned as Doggett's partner immediately upon Scully taking her maternity leave. She proved to be rather incompetent and was an annoying portrayal of the X-Files fanbase's Mulder/Scully shippers. She returned in season 9 to continue being her annoying self, and brought Agent Scully pictures of a dead cat during her lunch hour, and then later had her friend bring a dead cat to Scully's apartment late at night. Unfortunately Leyla Harrison did not bite the big one and die.
